BootSafe problem?

My computer was running slow this morning when a suspicious pop-up showed up along with a official looking Windows Security Alert. I did not trust either one so I tried to open SuperAntiSpyware, which would not open. I the opted to use BootSafe from the SuperAntiSpyware package. When it rebooted with the Safe Mode choice page It would not work. I chose Safe Mode option it then had a flash of a blue screen and then went back to the DOS Safe Mode choice page. It won't open in Windows no matter what choice I make -- it always cycles back to the DOS Safe Mode choice page (always with a flash of a blue screen before). I am trying to run a "chkdsk /r" from boot CD to get back to windows but after one scan even that has not worked. Any ideas?
